Its not possible to eliminate, but you can reduce it by plugging all the holes you mentioned. Dust is even a problem with a sealed topper, it absolutely comes through the holes in the bed. I plugged the side holes and openings with chunks of carpet foam. Then ran a bead of silicone along the front of the bed behind the truck, this is a flex joint so it did break off one side eventually but its not enough gap to let much dust in.
