Sealing Tonneau Cover from Dust

Its not possible to eliminate, but you can reduce it by plugging all the holes you mentioned. Dust is even a problem with a sealed topper, it absolutely comes through the holes in the bed. I plugged the side holes and openings with chunks of carpet foam. Then ran a bead of silicone along the front of the bed behind the truck, this is a flex joint so it did break off one side eventually but its not enough gap to let much dust in.

Its a Chevy problem, been like that since the 2009 models I believe
 
Well, I returned from my trip and was pleasantly surprised with how much the tailgate seal helped with dust. It wasn't perfect, but was a lot better then my brothers truck. I sealed the tailgate sides and bottom with the adhesive strip. I also added foam across the bulkhead where I had a gap across the whole front of the cover. It seemed to do the trick.
